I have only done 2 rebuilds so forgive my ignorance.

I have leads that are
D-2
D+2
VCC2
GND2

D-1
D+1
VCC1
GND1

I only have 7 JFP pins.

I have a MSI P31 NEO MB.
Could you please clue me in as to the hook up schedule.

Welcome to Motherboards.org!
Be more specific as to the feature you want info on. I read into the query as this refers to the USB porting. Your description would refer to the data + and data - leads, the +5 volts (Vcc1, Vcc2) and grounds for signal and shield.
The mobo manual should show a diagram of how the pins are designated, for the cable plugs. If there are nine or ten pins, the designation could be parallel.. or opposite for each row! Here is a link to the USB connections.
If this query is about audio for the front panel, then it would be much different. Your mobo manual should also detail the pinout for the audio feature, and which pins to jumper if only the rear ports are used.
There really should be no other jumpers on the mobo for setting features, except the CLRCMOS function.
