I have a CoolerMaster Cosmos 1000 case with 4 fans. Do I plug all four fans into the power supply, or, should I be plugging one of the fans into the motherboard? If so, which fan should be connected directly to the motherbaord?

Best if all the case fans are powered directly from the PSU leads. Those ports on the mobo are limited in their power capacity. And the BIOS will have monitor status on them. If you wish to control the speed of extra fans for quietness, then consider an additional front panel setup such as the ones from AeroCool or Zalman. Check NewEgg listings.
Best to set the air flow of the fans so you have a through-flow of air. Fans blowing toward each other will create a stagnant zone mid-way. And there should be 1.5 times the input air as exhaust air. You don't want to starve the PSU's airflow needs.
