I recently got new Intel SSD series 330 60gb in addition to my standard 1tb Samsung HDD. So I set RAID mode from IDE to AHCI in BIOS (mobo MSI X85 pro-e). Now some of SATA ports (port 3 and 5) don't recognize my HDD or CD/DVD being connected but I still can use them in windows while other ports display them normally in BIOS. Also when I switch back to IDE mode, ports 3 and 5 display hardware in BIOS.

You need duplicate hard drives for a RAID setup. Set the RAID preference as "JBOD" (just a bunch of disks) or ''auto".
Ensure all SATA controller hubs are active.. should be one per pair of ports, default, could be up to four SATA ports on other controller hubs. AHCI is normally required with SATA and SSD storage control. Check the user's manual, all systems are not the same. ... td-p/57078

Basically you want to set your SATA mode to AHCI as this supports features for the SSD but you don't want to enable RAID.
Some BIOS have separate selection for AHCI and AHCI RAID, or clearly separate the RAID mode from the SATA mode. Others don't make things as clear, unfortunately some manufactures/people have muddied the waters by using AHCI and RAID somewhat interchangeably or thinking that ACHI RAID drivers do the same as ACHI drivers which is not really the case.
